You were dead on with regards to the modulator when you said:

I set all control linkages and cables back to the factory settings while
doing the new EHA and fuel injectors. I went ahead and moved 4 clicks
clockwise on the 'T' to the modulator (in two stages, driving in
between), The shifting has improved. Going to move the 'T' ahead one
or two more clicks sometime this week to see if it clears up the flare
between 2-3 altogether.

The control pressure adjustment is more tolerable to tweaking based on
driving style. You may want to tweak it now that you know where it is
supposed to be.
It has to feel right too.
