I guess you are right. But the car is from 1987 and I think the seal is 
original. Age does a lot too.

Here's something I don't get. If you take the seal out and close the
trunk, it will go about 2 inches too low, meaning that when the trunk is
level, the seal is the only thing holding it up, therefore there should
be no need for any additional sealer. I suspect that perhaps the trunk
seal is a bit misshapen.

I used a large tube of Silicone sealer in a caulking gun. As much as
possible, get the sealer under the rubber seal. If you want to close the
trunk before the sealer is completely dry, cover it with waxed paper.
